Coloring an STL-file is really simple with Magics:
In the paint part menu you can select the desired color.
You have some tools to select the area you'd like to color: You can mark
triangles one by one, you can select a surface, a plane, an entire shell,
etc... . When you highlighted the right triangles, you just press the assign
button in the paint menu and the selected color is assigned to the selected
Additional tools are a 'pick color' to select a color already used on the
part and autocolor, to assign a different color to each surface.
You can always download a free evaluationversion of Magics at

Subject: Re: Color STL
I was just curious about how color information is assigned to each
triangle within the STL. Is there a software available which ca do this
when color information for a surface is specified, or is the information
appended manually to each triangle in the model ? I would appreciate it if
you could provide some insight in this.
