RapMan is sort of Ubuntu to RepRap's Linux, as is Makerbot.

Probably the fastest way to get in to the subject is to build your own machine. I'd suggest springboarding off of fab@home or RepRap's codebase and hardware base, because then you can be at "hello world" after 2 weeks and actually innovating and doing grad work a week later.

I'd start with picking up a lightweight benchtop mill CNC router, slapping steppers on it, and bolting an extruder on it, if your priority is an extensible machine.

If you want to research hybrid fabrication (print, clean up with milling head, print) or pick and place of components, this hasn't been done in the open source world and may be sufficiently innovative to be work towards a thesis.

If you choose to use RepRap as your 3D printing platform, be sure to use our forum; it's a healthy community with some clever people in it.
