In no particular order:

Meshlab
http://meshlab.sourceforge.net/

Blender
http://www.blender.org/cms/Home.2.0.html

ArtofIllusion with "Nik Trevallyn-Jones' most useful STL Translator and Solid
Editor plugins *"
http://www.artofillusion.org/

*The AoI website has detailed instructions for downloading AoI and getting it
working under a wide range of operating systems. Once you have installed it,
go to the Scripts and Plugins manager (in the AoI "Tools" dropdown) and get
Nik Trevallyn-Jones' most useful STL Translator and Solid Editor plugins and
Vik Olliver's equally useful cog-design plugin from the web. Note that on
some systems you may need to be the superuser or administrator to do this, as
it will install a file on your machine. At the same time, of course, you can
download any of the other AoI plugins and scripts that look interesting to
you.
